The ministry added on the Telegram application that the American-made fast military boats were carrying Ukrainian soldiers and were destroyed northeast of Snake Island on their way toward the Crimean Peninsula.
The Ministry did not clarify whether there were any damages or injuries as a result of the two incidents.
The Russian army stated in a separate statement that its air defenses shot down eight Ukrainian drones over Crimea and another in the Bryansk region near the border with Ukraine.
Russia annexed the Crimean Peninsula from Ukraine in 2014, a move widely condemned by Kyiv's allies.

In terms of attacks inside Ukraine, the military administration of the Kyiv region said late on Saturday that Russia had launched a drone attack overnight over the Kyiv region of the Ukrainian capital.
Reuters quoted witnesses as saying that at least 5 explosions were heard across Kyiv after the city's mayor, Vitali Klitschko, said that air defense systems were responding to a Russian air attack.
In the past months, the frequency of attacks on Russian territories - whether in border areas or far from Moscow - has increased, most of them using drones, and Ukraine has publicly adopted more of these attacks.
On the other hand, Ukrainian President Volodymyr Zelensky announced that his country is already preparing for the second winter of the war, and he said in his daily speech yesterday, Saturday, that “everyone in the public sector and local authorities must do everything they can, even the impossible when it is necessary to help Ukraine endure the winter and preserve... to full working efficiency.
"There are clear tasks that fall on air defense, preparation of the energy sector, the social system, and appropriate assistance packages from partners... all officials and leaders," Zelensky added, noting that the presidential office and the government will receive daily updates on progress.
Ukrainian infrastructure has been greatly damaged since the start of the war after it was subjected to missile and drone attacks, but the Ukrainian Ministry of Energy indicated that extensive repairs had been made over the past few months.
